So I have 2 sites, each on their own mixed mode private domain and
trusting each other.

Would like to change this to a native domain with;

DC1: mycorp.com
DC2: site1.mycorp.com
DC3: site2.mycorp.com

What are the pitfalls when trying to convert an established mess to
something more structured - with regard to user/computer accounts?

...any suggestions on how I would actually go about doing this? or
should it not even be attempted?

Any help would be welcome.

Nick Porter , if you have a mess today like you said, I will recommend you
to rebuild the forest and look for a migration, may you want to use a domain
tree with the two sites as child domains.
