But, is there a way for Windows Mail to have separate account folders (for
example, I have several hotmail.com addresses) - in Outlook, Windows Live
Mail, or even Outlook Express, each account had its own set of folders (i.e.
Inbox, Sent, etc.), but in Windows Mail, all messages seem to be dumped into
a single Inbox. Can you set each account to have its own inbox, or is it
"all for one"?

Create a folder for each account

Set up message rules so that each separate hotmail.com address is
diverted to its own folder.

another solution is to upgrade to Windows Live Mail which has a separate
identity for each account, plus more.

Use message rules to automatically sort incoming mail into separate folders.
