Subtotals when using Autofilter

Have you tried the SUBTOTAL function (not Data>subtotal)?

SUBTOTAL(9,Range)

will sum visible cells

=SUBTOTAL(9,A1:A1000) will return the SUM of filtered data.

See SUBTOTAL Function for more options like counting, averaging and others.
