I had a shortcut to a bat file on my desktop that
restored my Photoshop preferences. Once Microsoft Spyware
beta was installed this shortcut was stopped in it
tracks. However Microsoft Spyware beta show no scripts
being managed and when I turned of Microsoft Spyware beta
Real Time Protection and tried to use the batch shortcut
it was once again stopped it its tracks. However I had
no problem opening a command prompt and running the bat
script. It looks like Microsoft did a half hearted
attempt to stop script files and provided no way to
manage them.

The 'working directory' bug will fix soon, but a workaround for you that
will not hurt anything, is to add a command to the bat file to change
directory to the location of the bat file

e.g.
--mybat.bat--
cd c:\myfolder\subfolder\
....
--cut--
