Hello:

I have 11 domain controllers spread over a WAN on T1's. In AD Sites and
Services I have created all my Sites and Subnets. When I look at a server
in a Site it shows a replication partner. For the name they say
"automatically generated". I know I can right click and choose "New Active
Directory Connection" and select the server it should replicate with. Is it
wrong to do this?

It is not "wrong" to do this. The automatically generated connections are
handled by the KCC and are created and optimized as DC's are added or
removed from the domain. Your manually generated connection object is just
bypassing the KCC for that one connection.
