How do I save slide layout edits (eg, 2 column slide) to the template?
Obviously you can change the placeholder defaults (text, position, colours,
etc) on the Slide Master and Title Master but I need to specifically change
the 2 column variant in the Slide Layout box and be able to apply from the
template.

Unfortunately you can't change PowerPoint's slide layouts other than in the
ways you've already mentioned.

The two-column layout will always put two columns of text into the area defined
by the body text placeholder on the slide master; the text will always be a
bit smaller than the sizes defined in the body text placeholder (by 2 points or
a percentage, I forget which).

You've probably worked all that out already, though.

One thing: if you use PPT2002 or later, you can create a new master, change
the size/position of the body text placeholder and use that for your two-column
slides.
