Publishing overwrites files on host

I have a PHP application (Gallery) on my web site, provided by the
host (Godaddy). It works just fine when I install it, but when I
publish my FP web, the Gallery files on the host disappear.

The same thing happens when I install other PHP apps on the host.

I have tried creating a subweb with the same name as the folder where
the Gallery files are stored, and I have made sure the option to
Include Subwebs is unchecked when I publish. Is there anything else I
need to do in order to protect the Gallery files from being deleted?

You need to convert the folder on the live/remote site to a subweb as well.

How do I do that? Is that the same as creating a subdomain?

A subweb/site is not the same as a subdomain.

To create a subweb, the site must be open in FP, then right click on the folder, then select Convert
to Web / Site.

Your host may have to do this for you.
