when installing some application (NTVDM KERNEL error)
 
No this is a 16-bit application that wasn't written right. You don't need to reinstall system.drv at all. For if you did you would never have gotten into Windows 2000 without error in the first place. The application is probaly looking for the file in C:\Windows\System instead of C:\WINNT\system which is where yours is. If the application was written correctly it would be looking in %windir%\system.
