I use a hyperlink in Powerpoint 97 to an Excelfile (97). When I click the
hyperlink, everything works fine.
But then, on another slide, I have a second hyperlink to another Excel file:
when I click this nothing "seems" to happen. Excel opens the other file, but
there is no focus on the Excel program! (Excel was still open - I need to
switch between programs with alt+tab, which is annoying)(or close every time
Excel, but that's also annoying)

I use Officepro97 and OS W2K. Other colleagues with the same versions don't
have this problem. Is it a setting (program or OS)?
Why is it a problem on one computer, and not on another?

Try this as you are viewing the presentation. When you reach the first Excel
file, click on the link and finish viewing it, close it by clicking on the "X"
in the upper right corner of the Excel window.

Vague recollection: different versions of Windows handle the business of
making a given window the topmost window a bit differently. This might be
related.

I don't know that there's any way around it other than what you've already
worked out.
