How can I tell who may be sending me messenger alerts
from a server in our network? Someone has figured out
how to do this and these annoying messages are getting
worse.

I am part of a large network. The message identifies the
server from where the message came.

Running Windows NT.

Contact your IT with the name of the machine sending you messages. You can
help your IT staff by trying to ping the name of the server to capture the
IP address and provide that to the staff.

You can additionally try running

NBTSTAT -a <name of remote server>

This should identify some details on the remote server. Usually name,
workgroup/domain name and in some cases the currently logged on user.
