I am out of space on C: but have 40 GB free on E:.

How can I move Windows 2000 Pro from C: to E: ?

Windows will not work after moving it around like this. The
better alternative is to use a third-party utility, such as
Partition Magic, and do a re-sizing of the partitions. That
is, increase the size of Drive C while decreasing Drive E.
The rationale is due to the Windows Registry. While the edit
job on boot.ini would point to the OS on Drive E, there are
a lot of Drive C Windows entries that has not changed in the
Registry.

(A second alternative method is to make an image of Drive C
using Ghost or DriveImage. Resize Drive C and copy the image
back to the drive.)

Are C: & E: separate drives or partitions on the same drive ?

How large is the physical drive containing logical drives
C and D? Next, what is currently installed in Drive C?
