Minimized programs do not appear in taskbar

After starting up my system this morning I noticed that
none of the programs I have running are in my taskbar. I
can still access them, however, by pressing alt-tab.
This occured, I believe, after deleting some quarantined
virus files. I did receive this once before and the way
I solved the problem was by performing a system restore;
but I would really like to know if there is a better
(cleaner) way to handle this issue.

Any help would be appreciated. Thanks.
