Is there a GP to set the ODBC Data Source/File DSNs to a specific folder on our server ?

There isn't I'm afraid, your best hope would be to write a custom template for it. If ODBC connections are stored neatly in the registry this would be pretty easy but I'm not sure where abouts they live. http://support.microsoft.com/?id=323639
