How can document automatically update appendices when changed

I am writing up my thesis which is composed of seperate documents which will
eventually need to be merged together.

Each document has its own set of appendices.

I'm wondering if theres a way of connecting the appendices to the individual
references WITHIN the text so that as the order changes, it updates itself
automatically without me manually going through hundreds of pages and
relabelling each one.

I am using Word 2003

Could you elaborate a bit? It's not clear to me how the appendices are
connected to text before them, what exactly has to update how, and
how/if the separate documents have any connection to the whole problem.

Thanks... I'll try to explain better...
My complete thesis is composed of 2 volumes
volume I: is composed of 2 documents: a literature review and my empiracle
research paper.
volume II: is composed of 5 seperate clinical practice reports

Both volumes will be bound together with the page numbers being continous.
Each document has its own appendix currently but when all the documents are
put together for the binding all the appendices will be put together at the
end of each volume and have to be continuous in their labelling. So therefore
when I make a reference in the text to a particular appendix, I'm wondering
if theres a way the reference to the appendix and the actual appendix can be
linked. That way when I merge all these documents together and the
appendecies at the end of each volume - I dont have to change the label for
each of the apendecies either in the text or in the 'appendecies section'
because they will re-order themslves....

I'm not sure if this makes any sense or even if its possible!!!

I would contemplate putting the whole thing together into one document.
That way, all cross-referencing is straight forward (field updating
might have to be triggered, but that's easily done by CTRL-A, F9).

If you are using Insert | Reference | Cross-Reference, and copy/paste
the second document, say, to the end of the first, then rearrange the
chapters/appendices, this might work as well (untested).
