FP might create that second index page if you were using the incorrect one in the beginning. If both index pages are the same delete the one that you don't need and keep the one with the extension that they told you.
Then re-Publish the site if it comes up with a warning to delete the un-needed index page, let it. If it doesn't go online live with FP and delete the un-needed index page.
Don't use the servers file manager.
You still need to get your online copy and local copy happy with each other...and I suspect that you may have swacked your extensions back about 10 messages ago. Try to deal with one issue at a time

, let's get your index page right first...then the nav bars (probably an extensions issue)...then the hit counter..
