Granting permissions to a specific .EXE

Is it possible to have a specific .EXE file run as Administrator from an
account with limited permissions?

Not natively. There are third party "runas" type utilities that can be used
to open an application using administrator credentials while encoding or
encrypting the credentials so that they are not available or visible for the
user. CPAU is free and available at the link below. Also Group Policy
"startup" scripts run as system if what you need to do can be done that way.
