Fragments

Military style allows a sentence with a verb at the beginning and no subject
(i.e. Published a paper as opposed to We published a paper). MS Word 2007
flags it as a fragment. How do I find out how to get around that condition
other than "ignoring" the rule (which my boss won't allow).
 
It _is_ a fragment; your boss needs to recognize that fragments are
normally not allowed, so you do in fact have to ignore the ordinary
rule.

(It's odd that you would be required to follow the "judgment" of a
computer program that has no understanding of what you write.)

You can prevent this specific rule from firing. Check this post out on our
blog: I wrote about that problem two days ago. The post includes screenshots
showing you where you can change that grammar checker setting if you don't
want the green squiggles to appear under these fragments:
