File Based Write Filter Configuration

I am looking for a way to configure the FBWF to either exclude the system
registry from being protected, or to protect only the boot sector of a CF.

My system requires constant modifications to some registry keys and it is
not practicle to keep disabling and re-enabling the fbwf.

Does anyone know the best way to do this?
 
Maybe it is acceptable for your system to make all registry hives persistent?
Make sure all the files under %SystemRoot%\System32\Config are added to the FBWF exclusion list.
