Error Starting up Windows

i get a Error when starting up windows.
\windows\system32\config\system mising or corrupt.
Install winsows orginial cd and press R for repair.

I have not be doing that I been hitting F8 and starting in last know config
that worked. What would happen to my programs and everything if I used the
windows cd and did this?

Thanks for the reply. When following it I just have myuseraccount but in safe
mode I have mine and Admin. Will this affect it?
