Dynamic Web Template is deleting content

I have an existing webpage which I am converting to use dynamic web
templates. My DWT has only one editable region, which is the main content.
When I first apply the DWT to my files, all is well and the page is placed in
the main content area as it should. However when I make changes to my DWT
and then apply it to all the pages that are currently attached to it, it
deletes everything that was in the editable region, so I have a page with
only the DWT. Any clue as to why this is happening, and how to fix this
problem? Thanks!

It's an internal company website on our intranet, so you won't be able to
access the URL...however I am developing locally right now.
