Dupicate files created from system restore

I did a system restore because I had a problem with running a program. For
some reason I had a duplicate of my add/remove programs icon in the control
panel. I was able to spot the appwiz.cpl file that was renamed appwiz(2) and
deleted it. Nothing went wrong after that but as I scrolled through the
system32 file I noticed some other files were duplicated. Not sure what some
of them are for but is it going to upset the configuration of the op system
or will these files corrupt the system inany way? Another ? why were they
duplicated in the first place?
