Can you install 98 SE on a different hard drive after 2000 Pro has been
installed on a different Hard dirive?

It depends. What type of partition is Win2000 on - FAT32 or NTFS?
 
In this case you must use a third-party boot manager, e.g. XOSL (free).
Install it on the Win98 disk, then instruct it to swap disks when
selecting Windows 98 from its boot menu.
