Determining order GPOs get applied with GPMC?

If I have a number of applications that I am pushing out to my hosts using
GPO, and I've applied a separate GPO to each app's installer.

How can I set the order in which I want them applied to the hosts, through
the GPMC?

For the same GPO, no.

But, if you want to deploy App1, App2, App3 (in that particular order) you
can assign them to gpo1, gpo2, gpo3, and then control the order in which
those gpo's are linked to an OU - effectively doing what you're asking.
