Desktop refresh after trying to open windows based programs

So, this is a bigger problem than what I thought. On the desktop when I click
any windows based icon (My Computer, My Documents, Recycle Bin, My Pictures,
etc.) I get a refresh of everything. The taskbar disappears and reappears
after about 5 seconds and it looks like the all of the applications and
processes are then reloaded in the taskbar. I can access other programs that
are not a part of windows like (Burner software, file sharing, Mozilla
Firefox). The only one that works that I would not have thought of worked is
Windows Media Player. I am not able to access the Control Panel through the
Start Menu either. So, if someone knows of a fix or a setting that needs
looked at, I'm in desperate need of it. I can not do any file browsing
through My Computer until this is figured out. Please, any help would be
greatly appreciated. Thanks.
 
I should also note that when I try to open something on the desktop, the
system tray icons looks like they are being reloaded on the taskbar.

When this behavior happens, it looks like the computer just restarted and
windows is booting up. I've never seen anything like this before. A system
restore back to a month ago does not fix the problem either.

Please any help, before I decide to reformat, will be very appreciated.
