Convert FAT 32 to NTFS problems

I converted from FAT32 to NTFS and now some of my desktop
shortcuts are missing, my start menu programs are all
incorrect and I cannot access administrative tools from
control panel. XP Pro has me logged in as the
administrator but it seems there is a problem somewhere
with access?????

I noticed the start menu programs list it should be using
is ALL USERS and it is actually using mine
(USERS/JOEDOE/START MENU...).

How do I get it back the way it was -- It must have
something to do with user setup and access.

BTW, it is a dual boot with WIN98SE on a separate hard
drive (c:) and WINXP PRO is on d:. I did not convert the
c: drive to ntfs only the d: drive.

I've done dozens of NTFS conversions (from FAT32) with never a
problem; however, there is always to possibility of data loss. I
haven't a clue what is going on here with your system. It doesn't
seem related to the conversion to me, but with the conversion there's
always the "chance" that something weird will happen................
