Is there any way to change where abouts in the boot process the autologon
utility applies its settings? At the moment the pc logs on OK (without
prompting for a username and password) but when it try to access a network
resource (in the startup folder of the user) it prompts for a username and
password to access the share. If I click on cancel and then try to access
the share using the same shortcut in the startup menu it works without
prompting for a username and password.

First question:

1) you say access a resource in the startup folder. What kind???

Next Question:

2) is the resource trying to connect via a Batch/CMD file? If so, add the
switch /persistent:yes.

Sorry, that's all I've got at this point without more intel.
