Application data shell folder problems

I'm trying to move several shell folders...

mydocuments, favourites and application data (local settings appdata
can stay where it is)

my docs and favourites moved fine but Application Data is proving to
be more troublesome.

HKCU/Software/Microsoft/Windows/CurrentVersion/Explorer/User Shell
Folders/AppData is set to D:\Settings\Application Data

But i still get

Microsoft/Credentials
Microsoft/Protect
Microsoft/SystemCertificates

appearing in the tradition boot drive location.

Are some folders like these being created along an absolute path
whilst ignoring the whole shell folders concept? Is there anything at
all i can do about it?
