Does anyone know how it is programatically possible to move/dock the start
menu bar from the top, to the bottom of the screen?

I assume you are talking Pocket PC - there isn't a way of doing this. The
only time it happens is when an older program written for the generic CE
shell is run where the bar will appear at the bottom.

yes for pocketpc.

there is a software package for ArcPad which shows this done.

I have no the complete solution for you, but it could be a start point.
Here you are an example how to find start menu and then move it to the
bottom of the screen, also it levels the size of main window:
