I've seen this ocasionally, but not in any systematic way--I wonder, given
your message about cleaning a tough-to-remove critter, whether restarting in
safe mode and doing a full, deep scan, might be a good idea.
Could be either the malware, or some process of Microsoft Antispyware
intended to clean on restart, perhaps, causing the issue.
