Occasionally, when logging into the runtime, I receive the error "A Problem
is Preventing Windows from Accurately Checking the License for this
Computer - 0x80090006". So far the problem has occurred on 2 targets out of
400 and only seen once on each target after the target reboots the problem
disappear.

XPE SP1
Boot partition size: 4096 MB (Target Designer)
Actual boot partition size: 4103 MB (The partition was created with Diskpart
and had its size set to 4096)

The problem is caused by grossly incorrect partition size in Target
Designer.

Will it be safe to ship the devices or do we need to take action and if then
what will the solution be?

You have probably tried that but just in case you did not. Search NG archive as similar problems have been discussed here many
times:

Since you got it booted occasionally it is unlikely the problem of your target partition size (also, the settings seem right).

Are all your targets the same? (especially the persistent storage characteristics and parametrs?)

It will depend on quality of the product you ship/sell and support you provide.
The problem does not seem to be Pr1 for you so it is going to be up to you to ship devices or stop the production line and try to
fix the problem.

Technically, you should try to repro the issue first. As soon as you get the constant repro test case you can attach with KD to the
broken device and see why it shows the BSOD.
Also, in case you use EWF in your image, make sure you have the latest EWF QFEs installed on your image.
