Windows Defender modifications

I have several programs on my system that have this tendency to start up
whenever I boot up. I don't want them to start up automatically and there
doesn't seem to be an option to stop them from automatically booting. As
such, I modified the Boot Start Up sequence using MSCONFIG. However, now
every time I boot up the system, while the programs are disabled from
booting, Windows Defender indicates that there are programs waiting to be
run, as if I didn't already know that. As far as I've been able to discern,
there doesn't seem to be a way to modify Defender to stop this notification -
ie., change the program defaults from Permit to Deny. Does anyone know if
there is a provision within Defender for this?

According to what I've been reading, if you uninstall a program, then
reinstall it, the option to Deny or Permit is subsequently permitted, but
that's such a hassle.
