Temporary Internet Files Folder

For some unknown reason, i have 2 Temporary Internet Files
folders. One is located in the main Windows folder, while
the other is located in Local Settings, which is the one
all my files are going to. When i tried to delete the Temp
internet files folder in my main Windows folder, it says
its a system folder and i shouldnt delete it. I think the
Temp internet files folder which is located in my main
Windows folder is for my old IE 5, while the other folder
is for IE 6, which i have installed. Can i delete the
Temporary Internet Files folder without IE stuffing up??
