SyncToy - it doesn't remember which folder pairs I deactivate!

I'm using the current SyncToy (1.0).
Unforutnately, SyncToy doesn't remember which folder pairs I deactivate!
If I launch it, select "All folder pairs", and uncheck the checkbox next
to some of the folder pair items, after relaunch everything is ticked
again! There is no 'apply' or 'save' item to press that I can see.
I want to do this because I'm scheduling a backup using sync toy, and
when you run synctoy with -R, it runs only the active jobs. I need to be
able to say which are active and which aren't so this scheduled backup
doesn't do unneccesary things...

Ok, misunderstanding on my behalf... turns out that you set the
"activate for run all" option by pressing "configure" on the screen for
a certain folder pair. Then, the "All folder pairs" screen just shows
the checkboxes checked or unchecked as per your "activate for run all"
options set in the individual folder pairs. D'oh.
