Proper way to close popups?

In Jerry Honeycutts article "How to Protect Your Computer from Spyware and Adware

He mentions that simply closing a popup by using the X box in the windo
can in some cases cause adware to install

If this is so,, then how can these deceptive windows safely be closed

ctrl-alt-del and then select the appropriate listed app and stop it

your going about it wrong. you should not get popups in
the first place. Turn your security up and disable all the
plugins, scripting, and other crap until you have killed
them. Install a trustworthy popup blocker, firewall, and
virus scanner.
