Oof! You want people to go to an unknown site and download an unknown
.exe all based on your word?
You may be as honest as the day is long, but anyone choosing to use your
link and especially download an unknown, not even described, .exe is a
lot of what's wrong with user's education these days. One should NEVER
do that unless they know their protection is known to be full, up to
date, and complete, and exactly what it is they are downloading.
Is that REALLY what you want to perpetuate?
Seriously, in the event you are trying to be helpful, you need to add
some guarantees about infections, specifically what each program does and
how, along with other standard practices for such a web site. You should
NEVER IMO provide an .exe for download: At least zip them first and
offer zips in addition to exe's, and also what it's goign to do w/r to
the registry and how do you remove it? How are you protecting your
users? Etc.?
And if you don't care about any of that stuff, then I sure don't wish you
much success!

Is your computer experiencing a specific problem that you can
attribute to the prefetch folder?
None other then it bugs me that this - suddenly - started.
Whether experiencing a "specific problem" or not, that would seem to
indicate something is amiss. Whatever the root cause is, it may or
may not show up now or later. You are correct to look for the
reason for this happening. Fortunately so far it doesn't seem to be
a matter of great importance if you're experiencing no problems, but
... the cause should be found and repaired so that, down the road,
after you've forgotten this happened, you might be able to avoid
chasing a wild goose. I'd say the first question should be: Is there a
way to turn off
populating the prefetch folder and if so, what is it? If so, then
you can check to see if something changed it and set it back to ON. If
not, then what other things could result in the same symptoms?
Unfortunately I don't know the answers to the above but I'm betting
someone here does and hope they will speak up. Meantime I'd run
updated AV and spyware detectors just for GPs to be as sure as you
can that there is no infection.
I'd also check Event Viewer for errors to see if there are any
hints in the logs there.
