I am replacing my primary hard disk with a new one. I
have data on my secondary hard disk. When I install the
new primary disk, will I be able to access the secondary
hard disk with the old data on it.

Yes, you should he able to access files on your second hard drive (files
such as documents, etc...). Just make sure you don't format it during
Windows XP installation.

Also, it is very likely if you have any programs on your second hard drive
you will have to reinstall them...

I would remove the old hard drive first jsut to avoid confusion when you run
setup on the new drive. After the new drive has been successfully loaded
with the operating system, you can then add the second drive as a slave and
successfully access your data from the old hard drive. It will show up as
drive d" in MY COMPUTER.
