If I "delete one of my Calendars" is it permanently deleted

Every now and then a all my "calendars" and other "folders" appear in "My
Calendars" how can I prevent that from happening, also if I delete one or
more of my Calendars, are they permanently deleted.

Version of Outlook? Do you mean non-calendar folders appear in the calendar
navigation pane?

In 2007, deleting from the Calendar navigation pane deletes the folder. Move
them to a group and then collapse the group header to hide them.
