I would like to have outlook open but do not want the new mail notification
to pop up as new mail arrives. Is there a way to shut it off? Ideally I
would like to be notified only when getting mail that arrives in certian
folders based on my rules configuration. I do not need to be notified of
spam, junk email, replies, etc.

Tools>Options>E-mail Options>Advanced E-mail Options. Disable the
notification options.

Add the notification actions to the rules, if you're using Outlook 2003 (but
you didn't say).

In outlook go to Tools, Options, Preferences. On this tab select the Email
Options button. At the top there is a selection box for Display a
notification message when new mail arrives. Uncheck this. Not sure how you
have your rules set but this will stop the notices from Spam and the normal
emails.
