How do I prevent losing cell structure when removing data

When you open a regular spread sheet you have empty cells, but as soon as
data goes in and you have to remove it, you also lose the cell structure on
Excel 2007, how do you prevent this from happening, it gets to be a pain when
you have to restructure the cells and this makes them dark and not the
natural look when working with them.

You need to be more specific about what you want to do.

If you do a Ctrl-X in a cell that will remove all the contents (including
the formatting).

If you want to leave the formatting in a cell (like a yellow background and
a black border box for example) copy the contents of that cell (Ctrl-C) then
paste them into the cell into which you wish to copy. If you then go back to
the first cell and hit delete you will remove the data (for example a number
1) but leave the formatting (for example a yellow background and a black
border box).
