AutoFE w/ fe subfolders

I just set up Tony's AutoFE updater...

does anyone know if there's a way to get this to work with subfolders in the
FE directory? The updater is working well with any folders in the main
directory, but it's not updating any new files in my subfolders.

Files, I meant, not folders
