Unable to access Windows Explorer or most other apps

(Any help really appreciated ... had this for a few days now :

The Proble

Everytime I try to use Windows Explorer or most other apps I get an error along the lines of:
"Windows cannot find C:\WINDOWS\EXPLORER.EXE. Make sure you typed the name correctly ...

My system is Windows XP Pro, and the HD is an NTFS partition

The history of this problem is that I was victim to Backdoor.Optix Trojan variant last week.
I've run Norton AV and Stinger from a fresh install of XP on another HD in safe mode and am reasonably confident the trojan has gone. But I still can't run most applications due to them not being found. I can still browse to the files via the Browse... on the Start->Run.. comand. I can't run cmd
Strangley I have been able to run Outlook all this time, and if I have a link in an email I can open a web browser - but I can't open a browser directly !!

My thinking was that the Trojan had blocked the security to me
I managed to grabb ownership of the drive to the Administrator of the fresh install, and then added permissions from the root down for all the groups of users, and specific users I could think of. From this fresh install I could/can still navigate the files on the original disc
This still didn't do the trick when booted in the original XP install, so (in the original)I grabbed ownership, added the original users again. Unfortunately still pretty much the original problem though after all this effort :( I can navigate to a file, but double clicking brings the not found msg :( Obviously apps via the start menu don't work either

So the Solution ??

I think it must be something like reseting all the permissions on the drive somehow
I'm dont really need them anyway. Being just a 2 user single machine

I could really do with not loosing all my apps & their settings. So don't really want to have to install XP over the top of the original instal again

I can still access the admin tools i.e. Local Security Policy / Computer Management
Nothing seems to be amis in there but maybe there is a way of reseting them just to be sure ??

Anyways I'm at a complete loss really to this. Any help would be really really appreciated and deserves much virtual beer / chocolate
