System Restore

I have trojans and some viruses in my registry. I have tried to take them
off manueling with no luck. Can I start over on the registry, restore it
from a earlier time? I have also used spyware and virus scaners to no avail.

There's no system restore with Windows 2000

OTOH if one does have complete registry backups made manually or with
ERUNT perhaps... <G> But a clean install may be the best solution
after malware. Of course the OP apparently does not have any
registry backups made in advance of catastrophe.
