System files split between two partitions

Hi, I'm running XP Pro with SP2 and have two patitions on the hard drive. The
smaller one is for the System files and the other is for Data only.

Everything was OK until I wanted to do a clean install of the system. When I
had finished everything seemed OK but I then found that the boot.ini file was
on the Data partition which was now marked "System" in Computer Management
and the System partition was marked "Boot".

I have now corrected the problem but was wondering how do I prevent this
from happening if I ever have to do another clean install.

YOU CAN because I did it.

I think what happened was that when I deleted the System partition during
the installation and seeing files on the other it moved some system files to
allow them to be accessible to another system. the question is how do I
prevent it from happening again.

Would it happen if I only formatted the partition instead of deleting?
