Stray files

Chris!

Is this a tough one?

I open my web from the host (not my hard drive) and see a
bunch of old files. Can I delete the entire web to a
blank slate and then republish? Shouldn't publishing my
web overwrite the host version?
 
Files are not delete when you do a full publish, only when doing Change Page
only publish and then only if both copies are in sync.
