In my Power Point I have hyperlinks that point to flash animations that open
in a seperate Explorer window.
If I copy the PPT from one directory to another, the hyperlinks change from
Shows/*.html to ../../../Sales Training/shows/*.html.
How do I Stop this from happening? I looked at setting a Hyperlink Base but
I have several different directories that I link to.

Is there a reason you don't open them directly in your presentation?

Do the links still work after the presentation's been moved?
If so, I wouldn't worry about it.

Trying to stay organized.
This interactive training material is roughly 250 meg of PPT, flash demos,
and product marketing information. They all have their own folders to keep
them organized.
