Start message after SP2 installation

Since installing Service Pack 2, I get the following message every time I
boot:

16 Bit Windows Subsystem:
C:\Windows\System32|AUTOEXEC.NT The system file is not suitable for
running MSDOS and other Microsoft Windows applications. Chose "Close" to
terminate the application.

The computer seems to run without problems, but this message has prevented
me from loading a few applications.

Any advice or help greatly appreciated.
