I noticed on my SATAs that there is a connection for the normal power
plug and one for the sata power plug. Does it matter which one I use?
What is the difference?

Worst case you would be pulling a few more watts from your power supply
if you use the 4-pin connector and not the SATA connector (the SATA
connector provides 3.3 volts)

In short: you can use either. just don't use both.
