Should one reapply service packs, hotfixes, and security updates after
installing new software, or does Windows File Protection block any system
file overwriting? How about for installing additional Windows components?

The files shouldn't be allowed to be overwritten but if a popup asks you if
you want to keep the curent file and you click "no" then it will be
overwritten. However, if it is then that will be detected when you visit the
Windows Update site. If it tells you that there are no available updates
then they are still installed on your computer and you have no problem.

However, if you follow the steps to do an XP repair reinstall, then you can
as well do all the updates and SP1 (only if you installed XP without it
pre-installed onto the CD).
