potential startup problems?

Are there any potential problems with running an application (ex:
connecting to the internet, running a disk check, emptying trash bin)
while the start up applications are running on the desktop? There
seems to be plenty of RAM but I just wondered if this would cause some
conflict that would slow or cause the computer to hang too long?

You are asking if that will slow the computer?
Yes. Running that many disk-related activities at once will slow the
computer.

Cause problems? Unlikely - as long as you are patient. The possibility is
there merely because of the amount of disk activity.

If you are doing all of the other stuff, why bother running the CHKDSK then
and not just when you are away? Set it as a scheduled task - when the
computer is idle for 20 minutes or something.

Please start a new thread whenever you have a new problem to discuss (as I
cannot see the connection to the OPs problem here.)

If you can, boot into Safe Mode and look through the Event Logs and post the
problems you find in there - here. If you cannot do this, you may need
to/want to perform a "Repair Installation" of Windows XP.
