What does Windows mean when it instructs you to "please wait" while it
accomplishes something, like installing a program? Does that mean I'm not
supposed to touch the keyboard or mouse in the interim? What exactly is it
advising me against? Or does it merely think it's a polite way to inform
you that the operation will take a while?

If you have a bluetooth enabled Goblin Teasmaid, then
Windows instructs it to make you a brew. Otherwise just
sit there twiddling your thumbs.
 
Basically, what it boils down to is that you should leave it alone while it
completes the operation. The more you fidget with the system when it is
trying to do something, the longer it will take to complete as the processes
you initiate steal processing time and power away from the task at hand. It
doesn't mean you can't do anything, it just means that you should expect a
longer time if you do, and slower response to your input during the interim
period. Often, some installs are best left to finish unperturbed, so it is
usually wise to just let it do what it's supposed to do.
